The bottom_filler file is just that... a filler for the bottom token trays. MysticTome's design left some room to slide and this fills that gap.
The card_box holds the character cards and the vehicle token. It can also hold the bases for the corn and forest bits from MysticTome's design.
The figure_tray_short will hold the extra figs that don't fit in the figure_trays. If you're using MysticTome's corn and forest bits, the figure_tray_short+storage file does the same job of holding the last figures, but also gives you a bit of room to store those terrain bits.
